The only one you might have touched is the flat metal shield (in the picture) as that sits just over it. The rest isn't anywhere near there.
You have a manual G-Limited so a small alternator without that random bracket the G-Limited Autos have. And the Auto has that massive turbo alternator. Keith has to do things a little different but the intake manifold lower runners should just come out without touching the alternator stuff.

You still need to take off the 2 long brackets and possibly the plate the Thomas shows in this photos to get it out. Just take it all off!

They can only go in one way so you won't have any issues, just organise it well with the bolts and brackets kept together. I have many photos of the vacuum lines if you need help with that. I hope you have several cans of degreaser!

I like to bag and tag my bolts in those Glad lunch bags. It helps you learn what bolts go where and then you can eventually see a bolt in a random pile and know exactly what it is for. Or maybe that's just me going crazy!
