What parts should I obtain for engine rebuild?
Rebuilding the "stock" 3sge as it is consuming too much oil. I will replace water and oil pumps, timing belt, tensioner etc. All of the major gaskets. I will replace the flywheel with a 3sgte one and hybrid clutch upgrade with S54 throw out bearing (turbo planned for later). I plan to reuse the rods and pistons. I have a 3sgte oil pan ready to go. I will get new engine mounts. I will get ARP head studs but probably use oem rod bolts. Toyota don't do a rebuild kit anymore so I will have to piece together every seal and other parts individually.
I will disassemble and bring it to an engine rebuilder. I guess they will recommend bearings as needed and do a valve grind.
Are there any other areas worthy of attention? Anything else to do while the engine is out?
No problems with the transmission but is there anything worth preventatively replacing or rebuilding? I kind of want to find a diesel Corolla 5th gear to lower the cruising rpm.

As this is a custom 3SGE+T it's hard to say but if you are pulling it down to address excessive oil burning your problem is piston rings, cylinder bore and valve seals.
Go through the engine parts diagram and look over what you need to replace. As you've seen, this old GEN2 3SGE is now lacking much support as it's very old but there will be many parts other manufactures still make.
Really you need to replace all wear parts, all seals, all gaskets.
This is what comes in a GEN4 3SGTE seal kit. And the additional items are what else you'd probably buy. I did miss the oil pump o ring and shaft seal but if you are getting a whole new pump then it all comes with those installed. Olaf has a GEN2 3SGTE oil pump to block gasket if needed. For pistons and crank shaft you would want to replace

Are there any extra parts to go with the oil pump? The diagrams show relief valve, spring and various small seals. Are these all included in a full pump assembly? Assuming I can find one of course.

Oh I see. A little larger friction plate over the standard S54 plate. I guess that can help along with the additional pressure plate clamping force.
Anything inside the 15100 box comes with the pump. So you'd be missing the pickup gasket, the block to pump body gasket and the main crank seal.

Unfortunately toyota don't have oil pumps any longer. MR2 ben does or $800 from amayama
Is it worth getting the oil/water cooler seals for the front of the block?
I bought some toyota black sealant for the sump. I also see there is a gasket available. What are you guys using to seal these on?

Do not use a gasket to seal the sump pan. OEM never did so you shouldn't. Could upgrade to a GEN3 oil pump or you just reuse it. They still have the pump shaft and gear unless I bought the last one

I think the pump gear that the belt runs is a different size so you need to change something. I'm sure the internet can tell you.
What would be the reason for getting a new pump? If it's worn the shaft and gear parts are about $130 I think. Just clean it up and keep going.

Just seems like a good opportunity to replace anything that could possibly fail or leak later. Less so if it is very expensive though.

The leak is 99% always the shaft seal.

I have decided to just reuse the pump. As far as I know there is nothing wrong with it, has 150,000km. Should I replace just these seals as a precaution?

Always do those seals. The shaft seal is the main reason the 3S is a leaky engine.
